The pretty decent recent movie explained that (not sure the TV show ever did in one of its chasing-the-Team eps), albeit transplanted to one of the recent Middle Eastern wars (I forget which but maybe GW2): the mission was off the books, and set up by someone who successfully stole the money for themselves leaving Smith's team looking like they raided the money as a rogue operation.

There was a novel I had, the first one written that wasn't an adaptation of actual eps, which served as a prequel to the show, and I recall it explaining the situation but I don't recall what exactly. No doubt that novel's packed away in a box somewhere. But my impression was that the situation was similar.
